The biggest issue IMO, is the fact that they don’t ever have to play a conference championship game. This combined with their cupcake schedule gives them an advantage. They are guaranteed with a two loss year. I will always root against them.
With that schedule and no championship game, 2 losses should eliminate them. They would have no wins over decent opponents and losses to the only 2 ranked teams that they played. That's not a top 12 resume.

You are basing your projection based on how it should be, I am willing to bet they get in even with another loss.
 
I'm not sure when ND would ever join a conference. They play this weak ACC schedule but they are Power 4 games. Then they have USC which I doubt will ever go off their schedule. Even without A&M on their schedule in the future and replaced by a weak opponent they still get enough eyeballs to get their lucrative NBC deal. Their brand is incredibly strong.

I think the only way is to really punish them for a weak schedule. For example, if they don't ever play a top 10 team in a given year yet go undefeated keep them out of the playoff. That most likely never happens though but still do things to make their independent status unbearable. For example, such as last season lock them out of the playoff because of the horrible loss to Northern Illinois. Give them no margin of error like they are playing for only the top 2 spots. Maybe say that if they are not in the top 4 then they can't be in the playoff. My point is their gravy train of TV money will keep rolling in as an Independent but if they experience a competitive disadvantage relative to getting a playoff berth then this will force their hand to join a conference.
